道玄坂交差点から宮益坂下交差点の直下に位置する島式構造の1面2線を有する東京メトロ半蔵門線・東急田園都市線の地下駅ホームは、東急が駅管理業務を行い、東京メトロ副都心線・東急東横線の地下駅と合わせて一体的に管理を、また、駅業務は東急各線各駅の方式とは異なり、東急の子会社である東急レールウェイサービスが田園都市線・半蔵門線ホーム及び副都心線ホームを一体的に管理しています。
田園都市線と半蔵門線は相互直通運転を行っており、利用者は終日多く、混雑が激しくなってきていることからも、新たに上り専用ホームを増設し、2面3線の構造に変更することが検討されていますが、現時点では計画止まりのままとなっており、今のところの実現は不透明です。
明治通りの直下に広がる東京メトロ副都心線及び東急東横線の地下駅ホームは、島式ホーム2面4線の構造で、副都心線の計画当初は、当駅は島式ホーム1面2線での計画がされていましたが、後に東急東横線・横浜高速鉄道みなとみらい線との相互直通運転が決定したことにより、現在の形に話が進みました。
現在は、島式ホーム2面4線の構造で、副都心線開業から東横線方面との相互直通運転開始までの間は外側(現在の本線)の2線のみが使用され、内側の2線は使用されずに、両ホームを結ぶ仮設の連絡通路の設置で実質1面2線のホームとして機能をしていました。
駅の設計・デザインは著名建築家である安藤忠雄氏が担当し、駅全体は「地宙船(地中の宇宙船)(当駅のホーム上には「地宙船」をイメージした駅の模型が設置されています。)」を想像させるデザインが施され、新宿三丁目駅(F-13)や明治神宮前駅(F-15)と同様のホームからコンコースまでは円形の開放的かつ近代的な吹き抜け構造が見られます。また、地下駅でありながらも、機械を一切設置しない自然換気システムを世界で初めて採用するほか、ホームの床下及び天井内には冷水を循環させる「放射冷房システム」も採用し、地球の環境に対しても配慮がみられます。東急東横線と池袋方面双方の電車が当駅を介しての折り返しを行えるように、駅ホームの副都心線池袋寄り及び東横線横浜寄りの双方にそれぞれ渡り線が設置されています。
2013年3月16日からは、副都心線と東横線が直通運転を開始し、埼玉方面と神奈川方面との相互のアクセス及び利便性が格段に向上しました。発車時の乗降促進案内としては、下り3・4番線では「Departing from New Shibuya Terminal」(向谷実氏作曲)が、上り5・6番線ではかつての3・4番線で使用されていた「おとぎのワルツ」、「愛ステーション」が使用されています。
